haddock: Refine more usages of DynFlag to parser options and logger

I am removing the call to cabal-fmt in the Makefile to prevent accidental changes from happening. I'll reintroduce it with a properly ignored formatting commit (in .git-blame-ignore-revs) in a separate MR.
